Episode 6.01 "Zod"

Clark is still in the Phantom Zone with no his powers. Martha and Lois crash land in the Arctic near the Fortress of Solitude. Chloe and Lionel are dragged into the streets of Metropolis by an unruly mob. Lex/Zod and Lana watch the Metropolis burn. Clark is helped by Raya to leave the Phantom Zone. Zod tells Lana she must bring him an heir, or else. Martha finds the Fortress, and Jor-El tells her how to kill Zod. Clark returns and confronts Lex/Zod and is ordered o swear allegiance or watch everyone he loves die. But Clark tricks him and traps him in the House of El crystal. A spirit is seen speeding out of the Iguazu Falls.
Episode 6.02 "Sneeze"

Clark helps rebuild Metropolis, but catches a cold. An inadvertent sneeze blows a barn door across town, nearly hitting Lois. Lois discovers a passion for investigative journalism. Lex is tortured due to his transgressions while Zod. Oliver Queen, one of Lex’s old classmates, moves to Metropolis. Lana discovers Lex’s surveillance tapes. Clark saves Lex & Lana.
Episode 6.03 "Wither"

Chloe and Jimmy investigate weird happenings and come upon a murder and a possible kidnapping. Lex decides to throw a charity costume ball for "Dark Thursday". Lois takes Oliver Queen to the ball. Jimmy is kidnapped. The kidnaps are related to the Phantom Zone - and harboring seeds of an alien plant. Clark is vulnerable to the other escapee, Gloria, but defeats her with Chloe’s help. Lana and Lex get serious.
Episode 6.04 "Arrow"
Air Date: October 19, 2006
Lionel hosts a party for Martha’s Senate bid, and loans her a necklace - which is stolen at the party. Lois investigates what is now the "Green Arrow Bandit." Clark confronts him, but he escapes. Lex’s darker side grows, and Lana is influenced. Lois is kidnapped - Green Arrow comes to her rescue. Clark figures out who he is, but hides it from Lois.
Episode 6.05 "Reunion"

Lex and Oliver attend their 10 year reunion, as enemies now. Oliver’s old friends begin to die one by one. Clark and Chloe find similarities between "Dark Thursday" and a town in India and continues searching for Phantom Zone escapees. Clark learns that Lex’s best friend Duncan is not dead, but has been in a vegetative state - and the latest treatment is with kryptonite. It appears that Duncan is able to use this to create an astral projection to seek revenge. Clark learns Raya is on Earth.
Episode 6.06 "Fallout"

An escaped phantom, Baern, posesses a young boy’s body to find Kal-El and goes to the Kent Farm. Clark gets a visit from Raya. The escaped "Zoner" uses Daily Planet to locate Clark. Lana teases Lex when she finds the Kryptonian "black box." Raya confreonts Baern. Baern goes after the "black box" to increase his power, and is able to absorb its power. Raya uses the final power at the Fortress of Solitude to lure Baern to Clark. Clark uses the House of El crystal to deflect Baern’s power and imprison him inside it. Raya is killed. Clark uses the crystal to revive the Fortress. Lex and Lana are on the rocks. Clark accepts his training.
Episode 6.07 "Rage"
Air Date: November 9, 2006
Lois and Oliver become serious, but Oliver bails to save a couple in need and is shot. Clark learns that Oliver has no signs of injury, then sees him injecting himself with something. Oliver has created a drug to heal any wound. Clark tells Lois, who then goes to seek Oliver only to find Green Arrow “rummaging” through Oliver’s things. Lex co-opts Oliver’s scientist, and all drugs go missing. Clark finds Lex dying and Oliver freshly healed from a gunshot wound. Clark uses the drug on Lex to save his life. Lana is pregnant.
Episode 6.08 "Static"
Air Date: November 16, 2006
A level 33.1 patient, Bronson, breaches the mansion, Lex and Lana move to the panic room. But Lex is transported to another frequency plane. Clark learns of another escaped criminal (Batista) who devours his victims. Lana gets a call from Bronson, who says Lex is experimenting on people. Clark finds that the House of El crystal doesn’t work on non-phantoms from the Phantom Zone. Lana learns where Lex is, and that he can hear her - she admits she’s pregnant. Bronson holds Lana captive in exchange for Lex revealing info on the other level 33.1 patients. Lex kills Bronson. Clark gets aid from a shadowy figure. Lex proposes to Lana.
Episode 6.09 "Subterranean"
Air Date: December 7, 2006
Clark discovers that his neighbor has captive migrant laborers and tries to keep a young boy and his mom in the country. Lionel and a doctor have a chat about a mysterious patient’s condition.

After Lana confesses to Chloe she has reservations about marrying Lex due to her lingering feelings for Clark, The Daily Planet gossip columnist, Linda Lake (Tori Spelling), runs a story detailing their exact conversation. Determined to prove she didn’t give the story to Lake, Chloe investigates her fellow co-worker and discovers she has the ability to turn herself into water and uses it to secretly overhear conversations for her column. Meanwhile, Lois begins to suspect Oliver (Justin Hartley) is the Green Arrow and enlists Clark’s help to prove it.
Clark kisses Lois, but she thinks she’s kissing Oliver after Clark pretends to be Green Arrow to throw Lois off Oliver’s trail. Lois admits the kiss was too steamy for Green Arrow to be Oliver.
